# Introduction MetaPeptideQuantome provides a convenient workflow of both qualitative and quantitative analysis of the mass spectrometry-based metaproteomics data. MetaPeptideQuantome consists of three modules. The first one is a modified converter for the MASCOT database searching results generated in the automatic decoy database search mode. The second module, PSM Validator, was built to perform statistical validation of peptide-spectral matches (PSMs) generated by search engines. Taxonomic composition of the microbiome is then performed in the Taxonomic Analyzer based on identified peptides. Quantification of each taxon can be estimated from either peptide count or a user-submitted file including quantitative data of identified peptides. MetaPeptideQuantome provides a complete data-processing and analysis pipeline which can be easily integrated into other tools or pipelines. MetaPeptideQuantome also enables visualization of data analysis results in order to help researchers better understand their data.
