I can help you with this. I know how to include citations using bibtex and Zotero. I will begin to create the .bib file and send it here somehow.

I think I have started -- there is a book.bib and packages.bib, but I'm not sure it is working on build. Have you tried to build the book?

No I haven't tried to build the book, but I saw the .bib file. I'll try to build the book and see how it looks.

For example, there are citations at the end of chapter 2, just directly in text, that need to be moved into .bib and cited appropriately.

Hah! Now the references are appearing at the end of the chapter! Oh, nevermind, that was caused by
putting a # References which created a new chapter. The current version seems to be working, but puts references at both the end of the chapter and at the end of the book. I can see how to shut off the end of book references, because I think we want only one or the other, but not clear how to get
only end of book without end of chapter.
