I've also grown to dislike having two sets of package metadata files and using two dependency managers so I've been trying to move everything to npm as I'm not convinced that bower adds anything over what just using npm offers.
npm dedupe flattens the dependency tree and npm accepts all the resources that bower does, so why bother with two tools?
There are some issues in the npm repo marked i-wanna-be-the-very-best which deal with making npm the one true web dependency manager for all users which if you have issues with npm you should look at and comment on.
