You can use :CommandTFlush to do this manually, but maybe we should bind it to Ctrl-L

I've bound it to leader-T (pairs nicely with leader-t to show the list).
Janus has some configs to auto-flush when you do some file actions from within Vim, but it's certainly not perfect.

On the experimental branch, it is bound to <D-A-t> that's Command-Alt-t (for linux just use the same mappings except it would be Control instead of Command)
