I use this feature every day.

Are you sure tabs are correctly set in XML config file ?

I use ConsoleZ.1.07.0b6 x64 aero ver. on Win7 64bit.

When I run "console.exe -t msys" or "console.exe -t cmd", working fine.
When I run "console.exe -t msys -t cmd", the window doesn't show.
However, I can find the process in taskmanager.

I think I have reproduced the bug.
It could be a wrong delay between shell starts.
In this case, this workaround should work : add

-ts 1 

in you command line.
