Thanks for reporting the issue, I will take a look into it. My best guess would be that WiX may not follow the same project structure as all of the supported languages follow, so it may not be handled.

I stood up an environment including WiX v3.9, but was unable to reproduce the issue as you described it. Can you provide a minimal code solution that exhibits the issue? What version of Visual Studio are you using?

I'm using VS version 2013. I tried to reproduce it with a new solution file but I couldn't do it either.

I was able to reproduce it with your solution. The "Kind" member on ProjectItem is throwing an exception for the .wxs file type. I added some exception handling to catch this scenario and allow other files to still be cleaned up as usual.
Change will be present in the next beta.
