It's worth noting this also occurs if the filename of the command is not the same as the name of the command, albeit in a slightly very different fashion.

This is working as intended. You must follow the given structure for commands if you want the command loading/reloading stuff to work out-of-the-box. /some/path/to/commands/[groupName]/[memberName].js
You can customise the directory structure to your liking if you override the CommandRegistry#resolveCommandPath method.
