I've noticed this both using the Dat CLI on my server, and using Hashbase. Usually I have to delete the bundles from the archive entirely, publish the archive, re-bundle, and publish again so the changes are recognized.

Yeah, caching is annoying. An immediate fix is to simply append a integer to the end of the filenames. e.g. bundle.js?12345. Same for the CSS. I remember looking for a static HTML cache-busting module a while ago which could simply locate the html files within a directory and append that string to any link or script tags.
