The reason behind this is that there's two different message types that can be sent by Flowdock (message for regular ones, and comment when starting a thread from a normal message). It would be pretty easy to make hubot-flowdock listen to both of them, but unfortunately posting comment messages is not currently possible through our public APIs. We are planning to add it in the future and refactor the threading implementation in general, but for now there's no way to make hubot post it's answer back to the thread (it would land somewhere in the regular conversation with message type).

Thanks for the info. I thought it must be something like that.

But it would be preferable to have hubot listen to both messages and comments and respond in an unthreaded way (as a message) rather than ignoring the command, just as a stop gap. At least if there was a config option you could set so that was the behaviour that'd be good.

I think most of the time there's not going to be much confusion about what hubot's responding to even if it can't post back to the thread. It's more confusing if commands are sometimes ignored and sometimes not.

Good point, I'll just add the support for responding to comment messages with a regular message. When we have the commenting/threading API available, we can improve this behavior and make hubot respond to the correct thread as well.
