Also if I wanted to run this tracy command through various files in a directory, how would I write this? For example, I have the following:

Directory

1. John

• 1.ab1

• 2.ab1

• 3.ab1

2. Alexis
3. tracy command

I would run the tracy command through all the files in my directory and subdirectory (so tracy command would only be valid for John's subdirectory). I have the following code so far but I can't get tracy command to run and keep getting no runs.

for FILE in *;
do (cd $FILE && ./tracy_v0.5.7_linux_x86_64bit assemble $FILE -i);
done

Am I supposed to save tracy command as a variable? Is my do function wrong?

If you want to run tracy for a bunch of ab1 files just use the absolute path to tracy. For instance:

for F in *.ab1; do /home/user/tracy_v0.5.7_linux_x86_64bit basecall -f fasta -o ${F}.fasta ${F}; done
