Remove the jekyll gem from your Gemfile. The right version of the jekyll gem is pulled in as a dependency by the github-pages gem.

@mattr-'s solution is the way to go. Please also make sure you've upgraded to the latest version of github-pages (version 15), unless you're on Windows, in which case you should use version 14.

Ok. I no longer get that dependency error. But where can I find more documentation of how github pages works internally? I really want to use yeoman for my workflow (to learn it mostly). But changing the structure I had is preventing github pages from serving my blog. I've asked on stack overflow with limited success.
The presumption is that if I use the github-pages gem and am able to run my blog locally (which I am able to do) then I should be able to push my local workspace to my github repo and have no problems right.

gah figured it out. The source config var is overridden when deployed on github pages. :((
