It's not just that the controls disappear, but the fact is that the application is most likely frozen! There are many types of bugs ranging from freezing to game crashes. And they all appear if you minimized the game and then opened it again after some time. I think idTech4A is simply not designed to be minimized... The only option in which the game does not freeze in 80% of cases is if you first go to the game menu before exiting the application. Then you can minimize the game for a short time and when you return later, you can most likely continue playing without any problems.
