Actually it's a normal behavior (but could/should be improved) because Guard stop listening to new files changes/creation while guard plugins are running. (run method line 80 https://github.com/guard/guard/blob/master/lib/guard.rb)
That's why the new math.js compiled during the guard-coffeescript run isn't caught.
We can listening to files changes/creation inside a thread and check for changes after guard-plugins runs.

Thanks for pointing me to the run method - now I understand why I didn't understand :) I'm glad that there was an easy workaround. Discussion continues here: #14
