The Markdown to Confluence converter is depending on the Python-Markdown package for parsing Markdown documents into an HTML string, which is then parsed into an HTML element tree with lxml. I believe the best place to identify and capture "naked" links is in the Markdown parsing phase. I have found that the extension MagicLink in PyMdown adds auto-linking support to Python-Markdown, which I have enabled. A naked link example has been added to the sample document.

This would likely require a regular expression to scan into text nodes in a Markdown AST. The regular expression should be robust against accidentally picking up something that may resemble but is not in fact a URL.

Correct, but looks like this is not that easy. However, after quick search I found this here https://mathiasbynens.be/demo/url-regex where for example the following might be good enough:
@^(https?|ftp)://[^\s/$.?#].[^\s]*$@iS
