I'm having the same issue when focus follows mouse is enabled.
To Reproduce
Chrome
- Click bookmark page
- Hover mouse into "Edit bookmark" pop-up"
- Edit bookmark pop-up closes
Mac Menu Bar - Amethyst Settings
- Click Amethyst Icon
- Move mouse
- Amethyst settings pop-up closes
Activity Monitor
- Open Activity Monitor.app
- Double click Amethyst process
- Move mouse
- Activity Monitor and Amethyst Process windows moves to background behind other open applications.

I am also having this problem.
Can't interact with finder pop ups unless I keep right click pressed while hovering.

Turning "Focus follows mouse" in Amethyst settings (Mouse tab) fixed this issue for me for now.
