I don't really have time to look into it at the moment, but I think you would need to assign zoom to all the slides (not just .flex-active-slide, because that is just a class that gets toggled on and off depending on which slide is active). So something like:

$('.slides li').zoom();

I know this is a pretty old post, but in case someone else needs this functionality, here is how I did it (FlexSlider 2.2.2):

        $('.flexslider').flexslider({
            start: function(){
                $(".flex-active-slide").zoom();
            },
            before: function(){
                $('.flex-active-slide').trigger('zoom.destroy');
            },
            after: function(){
                $(".flex-active-slide").zoom();
            }
        });
