Please, read the plugin's documentation about indentation:

There are some options to change how the code is indented but I'm afraid that they will not be enough to achieve what you want. Unfortunately, the script to indent R code was the most difficult to develop. It still has some bugs (see the "known bugs" section in the plugin's documentation) but I plan do not touch on it anymore because it's too time consuming to fix something without breaking anything else. Of course, patches are welcome! Sorry, but we have to wait until a volunteer improves the indentation.
