This seems to be a Windows and setuptools thing.
The solution I came up with was to replace the content of PYTHON_ROOT/site-packages/cldoc-ver-pyx.y.egg/EGG-INFO/scripts/cldoc with this:

cdir = os.path.dirname(inspect.getfile(inspect.currentframe()))
if not cdir:
cdir = os.getcwd()
path = os.path.abspath(os.path.join(cdir, os.pardir, os.pardir))
mod = imp.find_module('cldoc', [path])
cldoc = imp.load_module('cldoc', *mod)
cldoc.run()from cldoc.
