Update documentation for collapseMatrix about rage HOT 3 CLOSED

Historical note: the collapseMatrix, reprodStages, rearrangeMatrix, and extractVitalRates functions were originally pulled into Mage from a script from @RobSalGo at the sAPROPOS workshop in Feb 2017. That original script stripped out matrices with clonality before the functions were applied in sequence, as per standardizedVitalRates. I added that note to the function documentation because I assumed that Rob had some reason to avoid models with clonality, but it may be that it's one of the other functions, e.g. rearrangeMatrix, for which it's inappropriate to include clonality.

I agree the note is more relevant to reprodStages and rearrangeMatrix, as they are currently written with only matF in mind. Though they could be updated to work with a generic matR argument (which could incorporated clonality if the user desires).
