Using --clearmodifiers ameliorates the issue also it doesn't completely disappear. The key combination mapped to xdotool is Super_L+Shift+Right. It looks like when inside firefox the timing of key pressing becomes more picky than usual, I need to precisely press down the modifiers and the Right key at the same time. Maybe firefox is capturing some key after I release one of the modifiers and this quickly switches back focus and makes firefox consume the key xdotool is sending to the other window. I don't know, don't waste a lot of time with this.
