In case somebody is facing a similar issue - the problem is related to a very large table bill_data; The migration bill_data_new_primary drops index from bill_id and timestamp and adds id column (later another migration introduces a new index on timestamp and id). On a massive table containing years of data (LibreNMS does not archive any of this data automatically) you will find that the operation does not complete.

The solution we went with was to backup the contents of this table, truncate it, allow Libre to run its DB migrations and then re-import the records back to the now-migrated table.
