An obvious question: does running pandoc -F pandoc-crossref -F pandoc-citeproc on your Markdown source produce desired output? I'm not an expert on using Pandoc filters in Hakyll by any stretch, so besides that, not sure if I can be of much help.

I think I could just provide a library to sidestep this issue altogether. I will change this issue accordingly. Not sure if I find time to do this soon though.

So, I kind of offer a library interface here. That said, it might be a little bit awkward to work with at the moment. I will try to extend this interface later down the line, so marking this as 'in progress'.
