This is a very old issue with the upstream, as noted as far back as version 0.10.0 of MAF in 2009:
MAF 0.10.0 has the following known issues:
* When saving a page in an archive fails, retrying the download from the Downloads window does not achieve the expected result.
Unfortunately I don't have the time at present to fully look into this. Patches are however welcome.

This explains the behavior. Failed archives shouldn't be "retried" through the download manager. They should be saved again through "File>save as" or "Ctrl+S".
I can add that the download manager's status is unreliable. A "failed" archive is often perfectly fine. It's been saved, but the download manager doesn't see it.
