I've run into that myself yesterday (while setting the same argument and using a similar setup) and reported it at minad/vertico#446. As you can see there it had already been reported against Emacs too (https://debbugs.gnu.org/cgi/bugreport.cgi?bug=69140).
I suspect this will be fixed in Emacs. Maybe Vertico will have to be adjusted. I doubt anything will have to change in Magit or Transient, but we'll see.
As a temporary workaround, enable transient-hide-during-minibuffer-read

The issue can be reproduced without Vertico. See the message 17 on bug#69140. It is a regression in the display engine and will hopefully get fixed before the release of Emacs 30.
