You always want to restrict access to those files, but that may fall outside the scope of this project. A lot of times it's done in the server-wide config, rather than at the vhost level, but it depends on the environment and admin's preferences.
Also, the best practice is to just push the code itself to production (via Capistrano or another tool), rather than using Git for deployment.

What @iandunn said. Using Git directly for deployment isn't recommended, and your low level configs should block both .git and .svn.
