Could you try to disable compositing manager and see if it happens again?
gsettings set org.mate.Marco.general compositing-manager false

I just putted on a terminal this:
sudo gsettings set org.mate.Marco.general compositing-manager false
and I tried it again. It still happens.
I don't know if I did it on the right way.

Yes, It doesn't happen. Only with the desktop effects on.
In addition, It happens when you click on the colour cell of the colour popup menu. When you click it, the menu disappears. So you could start to investigate since the click event of that menu.
