I can confirm the problem even in the default theme. There is also a very old bug report on launchpad. https://bugs.launchpad.net/ubuntu/+source/transmission/+bug/510570 I think this is not a Mate problem, i think it's a Transmission problem.

I think this is a problem of Mate. New versions of transmission has this ugly spaces between icons too.In other desktop environment there is no problem like this(Ubuntu is all right with transmission icon now). Besides, if you want to increase the size of mate panel to 40, for example, you can see this

Hi guys, this is an issue in Cinnamon also, so I can confirm the bug is likely to be in Transmission itself.

What's interesting, like with #92 workaround is to resize or move notification area to another panel.

The problem is still there for mate-1.8.0 on Gentoo.
Have to admit, it appears from time to time. Don't know why it is not 100% regular...

Just a quick follow-up question - guys, do you know any more Qt4 apps besides skype and hplip-gui that can be used to reproduce this?

Interesting, I still can't reproduce it with gnome-panel. Maybe it has been fixed there and there's a commit waiting to be cherry-picked...

No, nothing interesting there, at least among the commits that don't involve GTK+3-specific code.
Can anyone test this issue with GTK+3 build of mate-panel?

Ok, now I can confirm that skype's icon isn't damaged (see #92) when using GTK+3 build of MATE. Tested in Debian Testing with GTK+ 3.14.5.

Same issue, Mate 1.12. Icon appears normal after restarting mate-panel.

In case it may be of interest, the creator of the CopyQ application (https://github.com/hluk/CopyQ/), one of the applications affected by this bug, has narrowed it down to the use of SVG icons in the notifications area. Accordingly PNG icons were added in the application's latest beta and this appears to resolve the problem. CopyQ is a qt application, which may be an additional causal factor.

Now that MATE 1.18 is released with GTK+3 only code, this might be actually fixed. I can't reproduce it anymore with Skype 4.3 (and Skype didn't get any updates for months).

Can anyone test this again with MATE 1.18? Or 1.16 if your distro used GTK+3 build of it (examples: Debian Testing/Unstable, Ubuntu 16.10).

New SNI support might also help Qt apps (together sni-qt for Qt4)

Indeed, but I just found my old comment above, now I remember I already tested it with GTK+3 in 2014... and couldn't reproduce the issue.
