I've checked result of configure command, it looks like this:
>> Connect:
Connecting to server ...
>> Register Agent:
Scanning for tool capabilities.
Connecting to the server.
Successfully added the agent
Testing agent connection.
2017-06-14 18:35:58Z: Settings Saved.
Enter run agent as service? (Y/N) (press enter for N) >
So somehow it is not really unattended?..

Alright, mystery solved, bug was introduced by this commit and this change: d6c2655#diff-38a4aeddb4e620724d3b85362cb8b939R107.
Because of this change even is value of argument is empty, final value will be "", and it breaks registration process. Before this change it was "--unattended" and now, in version 1.3.0 it is "--unattended ''", etc - same for -runasservice and others. Let me make a pull request to fix it.
