We seem to be using the file called hpo-case-annotator.properties in the .hpo-case-annotator directory to initiate the properties. This file has a field called text.mining.url=http\://phenotyper.monarchinitiative.org\:5678/cr/annotate but no field called scigraphMiningUrl. The latter field is found in the src/main/resource/hpo-case-annotator.properties file. with an identical value.
I replace the value and the bug was fixed. I will check this in, but @ielis is this the correct way of fixing this bug?

This looks like an old file created by previous version of the app.
I think that you should try to clean that directory first. Create a backup and try to set the resources de novo.
