Commandline is like
cppclean --include-path=project1 --include-path= project2/include --verbose .
where actually the list of includes is a bit longer than posted.

Actually I am using an up-to-date cygwin 64bit and
$ cppclean --version
cppclean 0.6
from cppclean.
This looks like a Python 2 problem. Let me know if 793bd44 fixes it.
$ pip install --upgrade git+https://github.com/myint/cppclean
