made fig1, p & R2 vary enough to go back and modify
explore pipeline to include analysis of whole dist
medians as well, plus maybe curved options.

turns out higher level regression already in
pipeline--diff p vals come from diff model methods for
label, so replacing final plot labels manually, prob as
text that refers to statTbl values, based on what
resulted in explore.Rmd document.

current issue with fig2 graph2 pvals...

from osa.

nmedina17 avatar nmedina17 commented on July 18, 2024

fig2 bug was in part bc pval was odd format if
!isModelOK, so added non-normal checks to higher
level stat1 function, and added conditional pval or
pickPval assessment to fig function for display.

may get longer for displaying other stat attributes
contidionally too, like R2 and/or slope/equation...

fixed an environment issue when changing view
metrics by using eval()--seems very useful to fix
environment / "object not found" issues when passing
objects among functions with different data table
sources.

!! important !! seems like some taxon-level results changed
in explore.Rmd--maybe this has to do with the BIOMASS package
update a few days ago / last week, i imagine with the wood
density database? Will change clean.R to useCache = F unless
compiling offline.
Code should be resilient to changing focal taxa, but article
should prob reflect more stable findings, like rank-abund
curve or ordination.

nmedina17 avatar nmedina17 commented on July 18, 2024

also possible changes are from higher p threshold edited for
exploration.

next step: how to best show details underlying trends / specific
taxa? Look back at some papers to get ideas for end of fig2 and
fig3.
