When restoring a ScreenCast portal session, if the portal implementation does not find a close enough match it will prompt the user to chose another window.
This is not strictly about Wayland, this is how xdg-desktop-portal works.

But then why does this not happen on X11? Selecting a window capture works perfectly fine there.

Either you don't use PipeWire capture under X11, or the portal implementation (KDE's) does something wrong only on Wayland.
XSHM and Xcomposite capture are designed against X11/Xorg (old) APIs.
Portals are designed to be agnostic toward the display server protocol (Wayland or X11), so mostly the same behavior on Wayland and X11.
