If there's a problem with the iAF692 model, you might want to send an e-mail to Adam Feist http://sbrg.ucsd.edu/Researchers/Feist .
species in SBML files with boundaryCondition='true' should not be imported into the cobra model. basically, they balance out the external boundary condition reactions (aka exchange reactions), but i'm not really sure of the original intent for how the COBRA software should interact with them. If one keeps the boundary species when constructing a COBRA model then one will need to add a source or sink reaction for each boundary species or the model won't be feasible.
