Some methods have a flag to specify whether the imports closure should be taken into consideration or not. However, many do not. If you think this would be useful (I agree it would be) please could you file a feature request on the OWL API tracker?

I would prefer the default to include the imports closure. I could imagine this screwing up some tools though.

Searcher assumes imports are included - wouldn't be hard for a tool to use an alternate form where the default is different. I think it is more common, for a user, to want the imports included, and it matches what one gets from a reasoner. I have the impression people are confused by not finding things which are in the import closure when they look for things manually.
