The other API removal that has affected my code UnparsableOntologyException.setIncludeStackTraceInMessage(boolean) was also a result of that commit.

I wasn't aware that Pellet source code is available on GitHub - that's useful.
Changing the public interface wasn't intentional - that method has a bug in the way it parsed literals, and was a leftover of the API pre 3.2. It has been deprecated for at least two years :-)
The problem with reinstating it is that its previous interface does not allow for context datatypes to be passed in, thus stopping the parser from being able to parse some literals correctly. So that would leave Pellet with a bug, and us with awkward code.
I'll issue a pull request on Pellet to make it use parseLiteral(null), and the same for other deprecated methods, if I can manage it.
