Did you enable the custom script settings in the SharePoint admin center?

They are still both set to Prevent... but I am trying to use Add-SPOJavaScriptLink against an intranet site not a 'personal' site

The following commands worked without any errors - Get-SPOList, New-SPOWeb, Add-SPOFile, Set-SPOWeb

Can you try to set them to allow, wait 24 hours and try again? I think this will be the solution to your solution.

Hmm... I can and will happily give it a go

Seems a bit strange though and will make it a lot easier for a user to experiment/break their own MySite

I wonder if it's because I was trying to make the change to the default root site collections that is provisioned automatically as opposed to one that we had provisioned
