These were basically unnecessary changes, which could have been avoided by reading the manual:
Unless otherwise noted, each builtin command documented as accepting options preceded by ‘-’ accepts ‘--’ to signify the end of the options.
Given that, the following would have worked already:
bash $ g16.prepare -jtest -- -ssstart.xyz
However, since I missed that, and also forgot to update the help routines, I'll reopen this and rework it in the next patch.
