I think it would be better to leave it as HTML, but have an option for vulcanize that grabs assets from absolute urls.
Should be way less work than boxing and unboxing strings into HTML on the client side.

Would that make it possible to load elements from other domains on sites like http://jsbin.com/ and https://thimble.webmaker.org/ ?

It would make it so that elements from those domains would already be in your output html file. Because vulcanize runs without using the browser, CORS is not a factor.
This might be better explained visually (I know that always works the best for me :) )
