I cannot reproduce this issue.
Perhaps, do you say that Growl notification still appears?
"Suppress Growl warning" option suppresses only this warning.

If you don't want to show Growl notification, disable KeyRemap4MacBook notification from Growl preferences.

Haaaaa.. Now I understand..
Thought it was supposed to do the samething that can be done in the growl
preferences
