the timeout limit is for the entire run. it's more likely that some slow hook before it is taking most of the time. you can find your slow hooks by running pre-commit run --verbose --all-files locally

Thanks for your help. Although I think this is more relevant to pre-commit than pre-commit-ci. I have created an issue here pre-commit-ci/issues#187 (comment) on https://github.com/pre-commit-ci/issues as you suggested.
