It seems to be resolved since we switched from pyfmi to fmpy: https://github.com/sdu-cfei/modest-py/tree/issue_52_add_fmpy
Interestingly, the same segmentation fault occured with fmpy when we tried to fmu.freeInstance() at the end of estimation. But once we resigned from using fmu.freeInstance(), the error dissappeared. It may mean, that the error was because we tried to manually free the memory after the shared library was already garbage collected.
The fix will be implemented in the coming PR: #62
from modest-py.
