cfdna

cfdna_nextflow

Nextflow pipeline for cfDNA metagenomic analyses. Runs fastqc, bowtie2, samtools, kraken2. Cloud execution with azure batch.

cfdna_workflow

Snakemake pipeline primarily for Nanopore data but also used to compare with Illumina data for cfDNA metagenomic profiling. Runs minimap2 into kraken2 into bracken. Initial design for local desktop execution. For evolution of this pipeline see cfdna_nextflow.
