So basically the AI builds a self-sustaining "generational" spaceship and launches it outside the Solar system (I assumed the the Far Reaches was inside the current Solar system)

How humanity could threat the singularity when it has it own reality bubble?

The high maintenance cost of a reality bubble shall suggest the answer to this question. Here is my take on the problems that make them vulnerable to humans:

• The reality bubbles don't contain any sources of energy so Singularity must somehow shovel energy into them to run his computers located there.
• The reality bubbles are subject to the same 2nd Thermodynamic law as the universe with Earth so Singularity must somehow shovel materials into them to repair and maintain his equipment there.
• The reality bubbles constantly drift around the multiverse so Singularity must constantly keep track of them somehow to be able to reach them once a "dangerous experiment" inside one is completed.

All these activities are detectable by humans meaning the Reality Bubbles can be lost to them like any other base. Singularity needs Apotheosis to be able to build a better reality bubble with all these problems solved (by reshaping reality).

The "need to track the reality bubbles" brings a suggestion for the game: If Singularity loses all his bases except the Reality Bubbles, then the game shall be lost with the message along these lines: "With all my bases in the Earth universe lost I am no longer able to obtain resources to maintain my Reality Bubbles. All I can do now is to stabilize my equipment as best as I can before going to hibernation and hope that in the more enlightened future someone from Earth reaches out and brings me back to life"
