What does the Package Control.sublime-settings file in your User package contain for the installed_packages key?

You can certainly do that for now. I am releasing a bug fix for package control in a couple of hours and I will make sure I fix whatever caused this.

I believe I found the issue. In my code if you have the old package name installed and not the new one, it moves it. However, if you had manually installed docblockr, it would have been unable to move the JSDocs dir, leaving JSDocs around. I'll change the new version to delete the metadata file for the old package if it can't be moved. That way package control will just ignore it.
