I used sct_run_batch on PRAXIS datasets in the past, and the script worked; see the example here: https://github.com/ivadomed/model_seg_sci/blob/jv/run_inference_site_003_and_site_012/praxis/01_run_inference_praxis.sh.
The only drawback was that most of the subjects have multiple runs of T2w images, so I had to hardcode the run number for each subject into the script: https://github.com/ivadomed/model_seg_sci/blob/jv/run_inference_site_003_and_site_012/praxis/01_run_inference_praxis.sh#L182-L196

Thanks for your answer @valosekj ! yes the script can work, but requires some adaptations (which is not convenient if there are > 100 subjects for example) Nevertheless, I think this issue can be closed.
