Unfortunately I don't have much useful information to share. I don't know if ADT the STS Gradle plugin and gradle android plugin work well together.
If the Gradle Dependencies container disapeared it probably means it is empty and has no dependencies. I think in that case Eclipse will not display it.
Either there are no dependencies or the gradle android plugin deals with dependencies differently and they are not visible to the tooling via the tooling API.
If the dependency container does not work, your best bet is probably to to disable 'Dependency Management' from the gradle menu and then do a 'Refresh All' (also from the gradle menu). This will use Gradle 'cleanEclipse' and 'eclipse' tasks to generate eclipse metadata rather than the tooling API.
Possibly this might work better, assuming that gradle android plugin has the ability to generate eclipse metadata.
I can't promise this will work. I don't know much about ADT or the Gradle Android plugin. Maybe ask around gradle forums and other places where developers of the gradle android plugin and ADT might hang out.
It is possible that STS Gradle plugin won't work well together with these tools no matter how you set it up. But I am open to trying to fix that if specific problems can be identified.
