Both ATLAS and libcublas are required, for CPU and GPU computation respectively.

If configured for GPU (./configure --use-cuda=yes...) are there still CPU based operations that require BLAS?

Decoding and pre-processing, I think, is based on CPU computation. You can also use MLK, OPENBLAS instead of ATLAS.

Thank you very much! I was able to configure and make successfully after specifying OPENBLAS.
(./configure --use-cuda=yes --cudatk-dir=/usr/local/cuda --mathlib=OPENBLAS --openblas-root=/usr/local)
