Could you please provide the complete md file as an example?

This is an issue with how the conversion of the latex math syntax is handled.
An quick and easy fix for you might be to just disable the conversion using --ignore-latex-dollar-syntax.
However, the logic of how the conversion is handled definitely needs to be revised.
