I've just released 0.6.0 that has this option under evenBetterToml.formatter.compactArrays.
It is enabled by default, as nested arrays are more common than I initially thought.
I've also added evenBetterToml.formatter.compactInlineTables while I was at it for a similar effect, this is not enabled by default.
