We've had multiple people report this exact issue, it was solved by reverting to the default PHP bundle:

(You only need to remove any PHP bundle you find.)

By doing this I will lose all my customization to the bundle though, no?

Hi, I've removed the PHP bundles from libraries and used the latest version from Github, and now this problem indeed seems to be fixed. I still have the "original" bundle from my library which was causing the problems. Let me know if you are interested in looking into it further.
